It just might be that the first game was limited to gray scale and wanted to have something that popped out.
It is funny how they never really changed that.

This is actually my theory on how the characters in the anime carry so much stuff. They use pokeballs to carry them. And since heavy pokemon like Snorlax can be carried with no weight problems, things like pots and pans and things of that nature have no weight issues either.

I always thought that it would be too much coding for them to make each item look like itself so they just used pokeballs.

The Reason
The reason for it was because in Gen I, a big ball on the screen would attract your attention while being okay in limited graphics, they kept it on later generations so as not to confuse older players

In Colosseum and XD, they're pokeball colored boxes, which makes a lot more sense.

Me and my friend saw this and he reminded me of a meme in regard to Mewtwo's clone pokeballs in the first movie. I think it applies here as well.
Yo dawg, I heard you like Pokemon. So we put a pokeball in your pokeball so you can catch a pokemon while you're catching a pokemon!
